It is my understanding that a diamond of SI1 clarity is "eye clean" and requires some magnification to see any inclusions, however many SI1 diamonds that I've seen have visible inclusions, especially when viewed through the pavilion.
Do I misunderstand the SI1 clarity grading or are the diamonds that I've been viewing incorrectly graded? (They all had AGS certs.)

Are you sure you are actually seeing inclusions? It's possible that you're seeing dust on the stone, or smudges, or something else.

They are absolutely internal to the stone. When I moved the stone around, the objects didn't move with the external surface of the stone. On a few of the stones, I attempted to wipe the area clean with lens paper with no results.

Sounds like you have "Superman" eyes , because your understand is correct -- SI1 does indeed mean "eye clean"

Not always. Also you said you were looking through the pavilion. Diamonds are graded in the face up position, so it may be eye clean from that position and not from the side. However because it is graded SI doesn't always mean eye clean anyway.
The clarity grade is based on the number of inclusions, type and position.

All of the 3 major labs (GIA, AGS, and EGL) grade the stones in the face up and face down position. When you view the certificates, they always note the inclusions seen from the direct top and bottom.
The term "eye clean" suggests that it requires a bit of time to focus on the entire stone and notice them.
Unlike SI2's and all I1 and higher, you'll see them at first glance.
